On this we can only infer… it cant be said with 100% certainty like alot of things in history. Let me give afew examples then come back to this and explain…
We all know that Hitler ordered the killing of the Jews yet there is no direct evidence of him actually having ordered it. We infer this because even if there is no direct evidence, it is not possible for it to have been carried out without his approval.
There have also been political assassinations in Kenya and other countries and in most cases we can infer who probably gave the order but of course no evidence.
Now back to Rwanda.
Even now in official documents, it is generally agreed that it was either some extremist hutu rebels or kagame’s RPF. You can check it out here on wikipedia:

Now the reasoning is this… it normally takes alot of time to organize and orient and army (in this case RPF) to achieve a specific goal. There must be supplies ready and objectives set and soldiers and command structures in place to achieve that goal. It is difficult to believe that the RPF begun taking over Rwanda at the moment President Habyarimana was assassinated if there had not been preparations beforehand for this. Of course currently there is no direct evidence but this can be inferred.
