I might be wrong but I think the reason why holding companies might be paying lower taxes is because they might be incorporated in countries with an agreement with Kenya so that you do not pay double tax.

You will not pay any lower taxes than a company that is incorporated in Kenya.
Otherwise all companies would be incorporated abroad.
A Holding company based in Mauritius will pay the exact same taxes as a company in Kenya. However, they will pay 0% in Mauritius. This is advantageous if you aim to be a multinational as if you were based in Kenya then say invest in Ethiopia, you pay taxes in both. In the case of Mauritius you pay only in Kenya.
Investment vehicles like Trans Century which aim at maximizing shareholder value as well as Centum are incorporated in Mauritius for this reason.
Otherwise there is no other advantage.
In fact Non-incorporated companies pay 35% tax as opposed to a local firm at 30%.

There are several countries that can be used for this purpose. Which one is the best for you depends on what you would like to accomplish and what is actual structure of your business/holding. Try to discuss with your accountant or eventually business advisor if you have one, or just search the net
